Default files on my server

So i got a new server coming and i'm going to be switching my site over to the new server. The question i've got is: On my current server there thousands upon thousands of files, some being used, some are not. Now on my new server i only want files on there that are being used on my site. So is there an app or something out there that i can run to tell me which files are being used on my site and which files are dormant?? rather than me going through it all manually (which will take forever). Answers on a postcard please :-)

i also really haven't heard of any such program and i work with servers at an isp so i would have done if there was, sorry :S
