Does wordpress upgrades recongize if the prefix of wordpress tables are different will it still upgrade smoothly or do you have to make some changes first?

Do you use auto upgrade?
Toon - I am using auto upgrade but will their be a problem with auto-upgrade ? And if I wasn't using auto-upgrade would it go smoothly, because of a different WP prefix or would I have to change something?
It should upgrade fine with the auto upgrade, but be sure to backup the database as it tells you to do so
Toon you guarentee that it will go smoothly with auto-upgrade ?

I make no guarentee's what so ever, I didn't write the program did I? 99% of the new Wordpress is all admin panel changes, unless you actually post live links of all these sites you're talking about how can I tell what you're are wanting?
Are you talking about the table prefix's in the loop or the theme?
All the table prefixes within the loop should remain the same. If plugin's, themes etc have created extra tables the wordpress upgrade wouldn't know how to handle them. Again I assume as I've never had an upgrade issue before with it but I've seen people that have tampered with the loop so much that they're surprised why upgrade ruin their sites.
