It's a bit of mac vs PC question, but it seems to be that indesign is slowly strangling quark. I must admit I hated quark because it forces you to work in a much more regimented fashion, whereas In design gives you far more freedom to move. That said though, the publishing house where I work has had some repro-related problems that are almost certainly indirectly due to this aspect of indesign. It seems to be that, as there are more things that you as a user can do, there are simply more things to go wrong at the printer.
I've spoken to pre-indesign designers, and many of them prefer Quark. Whether that's due to familiarity or it being a better program is down to the individual. These days, I don't have a copy of quark so don't use it, but I don't feel any need to either... :-)
